The origin is the top-left corner (a). In b the stronger contacts are overlayed on contacts from the closest matches found in known structures (grey dots), using an adaption of Taylor’s double-dynamic programming algorithm. For comparison, c and d show the contacts predicted by GREMLIN when given the full correctly paired concatenated alignment of domains.
